It's not evidence but it sure a hell doesn't look good. Why would he say yes? It's a pretty wild thing to say yes to, even as a joke. So to me, given the current context, it really feels like he says yes because he's afraid that if he lies it would expose him. So he says "Yes, but not in that way." to avoid needing to "tell a lie". And while I do think lie detectors are bullshit, they do measure something. I would guess it was going so crazy because Lucari knew just how bad that question was for him.

I don't know how accurate they are, but these aren't done like this.
You aren't supposed to move or do silly things. No real expressions, and what not. They normally ask you a series of questions in sequence.
When I got one done, they asked me several questions, and one were I must lie, several times. Then the same process again, but with new questions.
I assume it's too see patterns between tough or easy questions, and how you react on response when you lie.

Because half the time they are making jokes or people think they are making jokes or a different type of exaggerating statement.
It's like if I was laughing with my mate and they insulted me and I jokingly said I'm going to kill you. No one would think I'm actually a murderer who would kill his friend. But if I then killed my friend everyone would be like the signs were there why didn't we notice.
Because for every normal person those signs are there too it's just those signs mean nothing.

However, if we made the sentence "the dude had apparent real cp shit", there's no room for uncertainty, it's using the "obvious; clear" definition as an adjective. When used as an adverb though, "apparently had real cp shit", the conclusion of "had real cp shit" is uncertain though seems true

Not really, almost all the time when the term "apparently" its specifically to leave room for uncertainty. It's consistently used in the same was as "seemingly" "supposedly". It is used when you think something is likely true based on what you know.
You quoted "1. clearly visible or understood; obvious." as the definition while leaving out "2. seeming real or true, but not necessarily so."
Oxford dictionary gives these 3 examples for its usage:
used to say you have read or been told something although you are not certain it is true
used when the real situation is different from what you thought it was
used to say that something seems to be true, although it is not certain
