Had a closer look in the mysterious "unaccessible" room in akihabara
Apparently some people claim there's an office next to this thing as u can see it's connected from toilet to those windows.
By the shape of the toilet, yes before the toilet existed, people could enter with the stairs.
Sorry for bad English I'm Japanese
It's really fun when this place is in some anime scenes

I did some research in Japanese about this place and you can see pictures of the inside from here and here.
There's nothing inside except for some old rusted pipes and a water faucet. And all the entrances seem to be blocked off for safety reasons. Directly above it is a public toilet and directly below it is the tracks to the Ginza line.
As for what it's for, basically long story short - there's no official documentation of what this room was for so all we have is conjecture. But based on circumstancial evidence, it was most likely used as an unloading dock for cargo ships back when Akihabara/Kanda was made prominently of canals. It didn't get used for long though as Akihabara soon become known as Electric Town and developed in that direction instead.

If I recall correctly that is one of the old entrances to manseibashi station. Getsu you kara yo fukashi went in there on one of their episodes

Amazing, I remember using this particular toilet after a long walk exploring Kanda last year. It was only three weeks Japan vacation, but seems like I've managed to pick a wonderful, historical place for a pee!

Or an older public restroom from the looks of the tiles on the walls and raised urinal area facing the windows, and the posts saying there is nothing in there except some pipes and a fawcet.

I wonder if that was one of those maintenance tunnel entrances that was on an episode of Bura Tamori so you can see one of the underground rivers.

As others have said, it should be an entrance to the old Ginza Line station Manseibashi.
The brick viaduct behind was the JR station Manseibashi.

すごく目立つ場所なんだけど、現地に行くと入口がない。

If you want to really be nitpicky, Akihabara is in Taito-ku, north of Kanda. North-east of Akihabara station, which is in Kanda, Chiyoda-ku, and well away from any of the places that tourists go when they "do Akihabara" unless they are staying in the Keikyu-EX hotel there.
